When purchasing a motherboard/CPU bundle, always keep an eye on the future. The odds are good that if you are building your own computer you will also being upgrading it over the next couple of years as you see fit. This is why you want to start with a bundle that can support these future upgrades.
Maybe you only plan to start with 4GB of RAM. Get a bundle that can support 8GB so you are not limited later on by what you choose now. A good rule of thumb is to always leave room for improvement. No one wants to spend the time building a computer only to scrap it a year or two later and start over because it cannot be upgraded.
If you know you will want a quad core CPU down the road but cannot afford it now, make sure the motherboard in your new bundle can support a quad for when you are ready.
When you look at the individual cost of the components in the bundle your savings are usually $100 or more. At that price it is definitely worth it to go for a higher end bundle and upgrade over the years to keep your machine kicking in full gear.
